Tropical reef fishes exhibit a large disparity of organismal morphologies contributing to their astonishing biodiversity. Morphological disparity, scaling from differences among individuals within populations to differences among species, is governed by ecological and evolutionary processes. Here, we examined the relationship between intra- and interspecific disparity in 1111 individuals from 17 tropical reef fish species, representing 10 families with different dispersal abilities, across four Indian Ocean regions. We compared intraspecific measurements with species-level measures from a database of 1061 reef fish species. Species with high morphological disparity among individuals from distinct regions are found to be nested in families that display a high disparity among their genera. We show an association between the morphological disparity at the intra- and interspecific levels for several morphological ratios such as the caudal peduncle elongation. We evaluated the link between morphological disparity and genetic diversity with species dispersal ability. A structural equation model indicates that dispersal ability correlates positively with species genetic diversity, which is associated with morphological disparity. Our results suggest that traits associated with dispersal may foster gene flow and morphological evolution. Future works combining genomic, morphological and environmental data across more species is necessary to generalize these findings to other regions.

The biodiversity crisis driven by anthropogenic pressures significantly threatens marine ecosystems. The rate of climate change and anthropogenic impacts outpace our traditional observation tools' capabilities, underscoring the urgency for new assessment methods. Environmental DNA (eDNA; DNA traces released by organisms) metabarcoding, a non-invasive method widely developed over the last decade, represents a promising biomonitoring tool thanks to a large spatio-temporal coverage, high detection of rare species and its time and cost-effectiveness. However, capturing fish diversity using eDNA requires genetic reference databases, currently lacking. Improving reference databases relies on opportunistic sampling enabling the reporting of sequences for new species. The data provided here consists of barcoding 86 species of fishes over the 12S mitochondrial DNA gene. We generated 156 sequences of the mitochondrial 12S gene adapted to the “Teleo” barcodes from fishes sampled in the Bay of Biscay (BoB; Northeast Atlantic, France) between 2017 and 2019. In addition, we provided each individual the barcode details (Genbank accession number, chromatograms), a photograph, 5 ecomorphological measures and 11 life-history traits documenting ecological functions (e.g., dispersion, habitat use, diet). Furthermore, we provided the sampling metadata (e.g., date, time, gear, coordinates, depth) and environmental variables measured in situ (e.g., conductivity, water/air temperature). This data set is valuable to improve the Northeast Atlantic eDNA genetic database, thus helping to better understand the effects of environmental forcing in the BoB, a transition zone housing mixed assemblages of boreal, temperate, and subtropical fish species susceptible to display variability in functional traits to adapt to changing conditions. While acquiring age information is crucial for efficient stock management and biodiversity conservation, traditional aging methods fail to offer a universal, non-invasive, and precise way of estimating a wild animal's age. DNA methylation from tissue DNA (tDNA) was recently proposed as a method to overcome these issues and showed more accurate results than telomere-length-based age assessments. Here, we used environmental DNA (eDNA) for the first time as a template for age estimation, focusing on the larval phase (10–24 days post-hatch) of cultured Dicentrarchus labrax (seabass), a species of major economic and conservation interest. Using third-generation sequencing, we were able to directly detect various modification types (e.g., cytosine and adenosine methylation in all contexts) across the whole genome using amplification-free nanopore sequencing. However, aging sites were only present in the mitogenome, which could be a specific feature of eDNA methylation or the consequence of better DNA protection within mitochondria. By considering qualitative and quantitative information about aging sites according to an objective model selection framework, our epigenetic clock reached a cross-validated accuracy of 2.6 days (Median Absolute Error). Such performances are higher than those of previous clocks, notably for adult seabass even when scaling MAE to the age range, which could be linked to a more dynamic epigenome during early life stages. Overall, our pilot study proposes new methods to determine the potential of eDNA for simultaneous age and biodiversity assessments, although robust validation of our preliminary results along with methodological developments are needed before field applications can be envisaged.

Anthropogenic activities are eroding biodiversity and its contributions to nature and people worldwide. Yet, the dual imperative to protect nature and sustain human well-being raises potential trade-offs that remain to be quantified. Using standardized fish surveys across 1,237 tropical reefs worldwide, we converted the presence and abundance data of 1,024 species into 29 fish community contributions that primarily benefit either nature or people. We show that “nature-for-nature” contributions are mostly positively correlated with total fish biomass, while “nature-for-people” contributions are more independent. Trade-offs among contributions are not the rule, with some tropical fish communities simultaneously providing high levels of different contributions. High mean contributions have been found in all tropical oceans, so sustaining healthy tropical reefs while promoting human well-being seems achievable within most countries, rather than mutually exclusive. Our framework offers an opportunity to explore different management strategies and pathways on tropical reefs between the use and the sparing of nature toward more favorable and sustainable ecological and social futures.

Islands have been used as model systems to study ecological and evolutionary processes, and they provide an ideal set-up for validating new biodiversity monitoring methods. The application of environmental DNA metabarcoding for monitoring marine biodiversity requires an understanding of the spatial scale of the eDNA signal, which is best tested in island systems. Here, we investigated the variation in Actinopterygii and Elasmobranchii species composition recovered from eDNA metabarcoding along a gradient of distance-to-reef in four of the five French Scattered Islands in the Western Indian Ocean. We collected surface water samples at an increasing distance from reefs (0 m, 250 m, 500 m, 750 m). We used a metabarcoding protocol based on the 'teleo' primers to target marine reef fishes and classified taxa according to their habitat types (benthic or pelagic). We investigated the effect of distance-to-reef on β diversity variation using generalised linear mixed models and estimated species-specific distance-to-reef effects using a model-based approach for community data. Environmental DNA metabarcoding analyses recovered distinct fish species compositions across the four inventoried islands and variations along the distance-to-reef gradient. The analysis of β-diversity variation showed significant taxa turnover between the eDNA samples on and away from the reefs. In agreement with a spatially localised signal from eDNA, benthic species were distributed closer to the reef than pelagic ones. Our findings demonstrate that the combination of eDNA inventories and spatial modelling can provide insights into species habitat preferences related to distance-to-reef gradients at a small scale. As such, eDNA can not only recover large compositional differences among islands but also help understand habitat selection and distribution of marine species at a finer spatial scale.

1. Understanding how ecological assemblages vary in space and time is essential for advancing our knowledge of biodiversity dynamics and ecosystem functioning. Metabarcoding of environmental DNA (eDNA) is an efficient method for documenting biodiversity changes in both marine and terrestrial ecosystems. However, current methods fail to detect and display the biodiversity structure within and between eDNA samples limiting ecological and biogeographical interpretations.
2. We present a spatial matrix factorization method that identifies optimal eDNA sample assemblages—called pools—assuming that taxonomic unit composition is based on a fixed number of unknown sources. These sources, in turn, represent taxonomic units sharing similar habitat properties or characteristics. The method aims to reduce the multi-taxa composition structure into a low number of dimensions defined by these sources. This method is inspired by admixture analysis in population genetics. Using a marine fish eDNA survey on 263 sampling stations detecting 2888 molecular operational taxonomic units (MOTUs), we apply this method to analyse the biogeography and mixing patterns of fish assemblages at regional and large scales.
3. At large scale, our analysis reveals six primary pools of fish samples characterized by distinct biogeographic patterns, with some mixtures between these pools. We identify pools composed of unique sources, corresponding to distinct and more isolated regions such as the Mediterranean and Scotia Seas. We also identify pools composed of a greater mix of sources, corresponding to geographically connected areas, such as tropical regions. Additionally, we identify the taxa underpinning the formation of each pool. In the regional analysis of Mediterranean eDNA samples, our method successfully identifies different pools, allowing the detection of not only geographic gradients but also human-induced gradients corresponding to protection levels.

Spatial matrix factorization adds a new method in community ecology, where each sample is considered as a mixture of K unobserved sources, to assess the dissimilarity of ecological assemblages revealing environmental and human-induced gradients. Beyond the study of fish eDNA samples, this method has the potential to shed new light on any biodiversity survey and provide new bioindicators of global change.

AU While: Pleaseconfirmthatallheadinglevelsarerepresentedcorrectly extinction risk categorization is fundamental for building : robust conservation planning for marine fishes, empirical data on occurrence and vulnerability to disturbances are still lacking for most marine teleost fish species, preventing the assessment of their International Union for the Conservation of Nature (IUCN) status. In this article, we predicted the IUCN status of marine fishes based on two machine learning algorithms, trained with available species occurrences, biological traits, taxonomy, and human uses. We found that extinction risk for marine fish species is higher than initially estimated by the IUCN, increasing from 2.5% to 12.7%. Species predicted as Threatened were mainly characterized by a small geographic range, a relatively large body size, and a low growth rate. Hotspots of predicted Threatened species peaked mainly in the South China Sea, the Philippine Sea, the Celebes Sea, the west coast Australia and North America. We also explored the consequences of including these predicted species' IUCN status in the prioritization of marine protected areas through conservation planning. We found a marked increase in prioritization ranks for subpolar and polar regions despite their low species richness. We suggest to integrate multifactorial ensemble learning to assess species extinction risk and offer a more complete view of endangered taxonomic groups to ultimately reach global conservation targets like the extending coverage of protected areas where species are the most vulnerable.

Evidence of large-scale biodiversity degradation in marine ecosystems has been reported worldwide, yet most research has focused on few species of interest or on limited spatiotemporal scales. Here we assessed the spatial and temporal changes in the taxonomic and functional composition of fish communities in European seas over the last 25 years (1994–2019). We then explored how these community changes were linked to environmental gradients and fishing pressure. We show that the spatial variation in fish species composition is more than two times higher than the temporal variation, with a marked spatial continuum in taxonomic composition and a more homogenous pattern in functional composition. The regions warming the fastest are experiencing an increasing dominance and total abundance of r-strategy fish species (lower age of maturity). Conversely, regions warming more slowly show an increasing dominance and total abundance of K-strategy species (high trophic level and late reproduction). Among the considered environmental variables, sea surface temperature, surface salinity and chlorophyll-a most consistently influenced communities' spatial patterns, while bottom temperature and oxygen had the most consistent influence on temporal patterns. Changes in communities' functional composition were more closely related to environmental conditions than taxonomic changes. Our study demonstrates the importance of integrating community-level species traits across multi-decadal scales and across a large region to better capture and understand ecosystem-wide responses and provides a different lens on community dynamics that could be used to support sustainable fisheries management.

Marine fish communities suffer from anthropogenic pressures and climate change, which influence their spatio-temporal dynamics. Marine Protected Areas (MPAs) have been established worldwide to preserve these communities, while mesophotic ecosystems could provide natural refugia. Assessing the extent to which MPAs and deeper ecosystems can mitigate human and climate change impacts requires regular monitoring of temporal community dynamics. Environmental DNA (eDNA) surveys – being time- and cost-effective – can provide valuable insights on biodiversity change. Here, we initiated a long-term study based on eDNA monitoring in an MPA in the north-western Mediterranean Sea that includes areas with various protection levels. Specifically, from June 2021 to January 2023, we collected eDNA samples during the summer, fall, and winter seasons from shallow water (20 m depth), at 40 m depth, and from the mesophotic zone (80 m depth) in a Fully Protected Area (FPA) and in a nearby Lightly Protected Area (LPA) in the Riou archipelago (France). In this short period and relatively small area, we detected a total of 113 actinopterygian and chondrichthyan taxa. Species with high fishing vulnerability had higher detection rates in the FPA than in the LPA, suggesting a positive impact of FPAs on the conservation of these threatened species. A marked seasonal signal in species detections, including significantly lower detections of several species in winter, indicated a combined effect of species biological changes and migration behavior. The seasonality trend was stronger in the FPA than in the LPA, indicating that such areas may modify sub-yearly patterns in communities and ecosystem processes. Fish composition was associated with water depth, with marked species dissimilarities between shallow waters and the mesophotic zone, implying that multiple depths should be considered in MPA monitoring to fully capture the response of biodiversity to management. Our results point to the importance of temporal information combined with extensive sampling across depths and protection levels to fully understand the ecological dynamics and structure of coastal fish communities.

The Bonifacio Straits Natural Reserve (BSNR) is a Mediterranean Marine Protected Area (MPA) located in Corsica, characterized by rocky coasts, steep bathymetry, and regulated exploitation of marine resources. In this study, we updated the BSNR Ecopath model from 2010, providing a re-evaluation of the MPA's impact 13 years after the reserve's establishment and incorporating improved catch estimates, particularly for recreational fisheries. The model encompassed four primary producer groups, fourteen invertebrate groups, two Chondrichthyes groups, sixteen teleost groups, one seabird group, and one cetacean group. The BSNR model depicted a Mediterranean ecosystem where piscivorous fishes and cephalopods link primary producers to top predators (Tursiops truncatus, Dentex dentex and Epinephelus marginatus), emphasizing complex trophic relationships. Although the ecosystem faced moderate fishing pressure, the model revealed uneven pressure among groups, with rays, for example, being particularly vulnerable to fishing nets. Additionally, a mixed trophic impact analysis revealed an absence of competition among fishing fleets for resources, suggesting that, overall, recreational and artisanal fisheries do not impact each other. By comparing MPA models across the Mediterranean Sea, our research suggests that MPA establishment might enhance the overall biomass of ecosystems within their boundaries. This abundance can spill over into adjacent areas, thereby increasing biomass and diversity in those regions. In more exploited MPAs, higher values for the Finn cycling index and the consumption to total system throughput ratio indicated that fishing activities increased pressure on prey resources by diminishing the system's energy, pushing the ecosystem to optimize recycling.

1. The exceptional diversity of shallow-water marine fishes contributes to the nutrition of millions of people worldwide through coastal wild-capture fisheries, with different species having diverse nutritional profiles. Fishes in ecosystems are reservoirs of micronutrients with benefits to human health. Yet, the amount of micronutrients contained in fish species on coral reefs and in shallow tropical waters is challenging to estimate, and the micronutrients caught by fisheries remain uncertain.
2. To assess whether micronutrient deficiencies could be addressed through specific fisheries management actions, we first require a quantification of the potentially available micronutrients contained in biodiverse reef fish assemblages. Here, we therefore undertake a broad heuristic assessment of available micronutrients on tropical reefs using ensemble species distribution modelling and identify potential mismatches with micronutrients derived from summarising coastal fisheries landings data.
3. We find a mismatch between modelled estimates of micronutrients available in the ecosystem on the one hand and the micronutrients in small-scale fisheries landings data. Fisheries had lower micronutrients than expected from fishes in the modelled assemblage. Further, fisheries were selective for vitamin A, thus resulting in a trade-off with other micronutrients. Our results remained unchanged after accounting for the under-sampling of fish communities and under-reporting of small-scale fisheries catches—two major sources of uncertainty.
4. This reported mismatch indicates that current estimates of fished micronutrients are not adequate to fully assess micronutrient inventories. However, small-scale fisheries in some countries were already selective towards micronutrient mass, indicating policies that target improved access, distribution and consumption of fish could leverage this existing high micronutrient mass.
5. Enhanced taxonomic resolution of catches and biodiversity inventories using localised species consumption surveys could improve understanding of nature-people linkages. Improving fisheries reporting and monitoring of reef fish assemblages will advance the understanding of micronutrient mismatches, which overall indicate a weak uptake of nutritional goals in fisheries practices.

The decoupling between micronutrients in ecosystems and in fisheries catches indicates that social, economic, and biodiversity management goals are not shaped around nutritional targets—but this is key to achieve a sustainable and healthy planet for both people and nature. Biodiversity loss in river ecosystems is much faster and more severe than in terrestrial systems, and spatial conservation and restoration plans are needed to halt this erosion. Reliable and highly resolved data on the state of and change in biodiversity and species distributions are critical for effective measures. However, high-resolution maps of fish distribution remain limited for large riverine systems. Coupling data from global satellite sensors with broad-scale environmental DNA (eDNA) and machine learning could enable rapid and precise mapping of the distribution of river organisms. Here, we investigated the potential for combining these methods using a fish eDNA dataset from 110 sites sampled along the full length of the Rhone River in Switzerland and France. Using Sentinel 2 and Landsat 8 images, we generated a set of ecological variables describing both the aquatic and the terrestrial habitats surrounding the river corridor. We combined these variables with eDNA-based presence and absence data on 29 fish species and used three machine-learning models to assess environmental suitability for these species. Most models showed good performance, indicating that ecological variables derived from remote sensing can approximate the ecological determinants of fish species distributions, but water-derived variables had stronger associations than the terrestrial variables surrounding the river. The species range mapping indicated a significant transition in the species occupancy along the Rhone, from its source in the Swiss Alps to outlet into the Mediterranean Sea in southern France. Our study demonstrates the feasibility of combining remote sensing and eDNA to map species distributions in a large river. This method can be expanded to any large river to support conservation schemes.

Reliable and comparable estimates of biodiversity are the foundation for understanding ecological systems and informing policy and decision-making, especially in an era of massive anthropogenic impacts on biodiversity. Environmental DNA (eDNA) metabarcoding is at the forefront of technological advances in biodiversity monitoring, and the last few years have seen major progress and solutions to technical challenges from the laboratory to bioinformatics. Water eDNA has been shown to allow the fast and efficient recovery of biodiversity signals, but the rapid pace of technological development has meant that some important principles regarding sampling design, which are well established in traditional biodiversity inventories, have been neglected. Using a spatially explicit river flow model, we illustrate how sampling must be adjusted to the size of the watercourse to increase the quality of the biodiversity signal recovered. We additionally investigate the effect of sampling parameters (volume, number of sites, sequencing depth) on detection probability in an empirical data set. Based on traditional sampling principles, we propose that aquatic eDNA sampling replication and volume must be scaled to match the organisms' and ecosystems' properties to provide reliable biodiversity estimates. We present a generalizable conceptual equation describing sampling features as a function of the size of the ecosystem monitored, the abundance of target organisms, and the properties of the sequencing procedure. The aim of this formalization is to enhance the standardization of critical steps in the design of biodiversity inventory studies using eDNA. More robust sampling standards will generate more comparable biodiversity data from eDNA, which is necessary for the method's long-term plausibility and comparability.

• The geographic distribution of plant diversity matches the gradient of habitat heterogeneity from lowlands to mountain regions. However, little is known about how much this relationship is conserved across scales.
• Using the World Checklist of Vascular Plants and high-resolution biodiversity maps developed by species distribution models, we investigated the associations between species richness and habitat heterogeneity at the scales of Eurasia and the Hengduan Mountains (HDM) in China.
• Habitat heterogeneity explains seed plant species richness across Eurasia, but the plant species richness of 41/97 HDM families is even higher than expected from fitted statistical relationships. A habitat heterogeneity index combining growing degree days, site water balance, and bedrock type performs better than heterogeneity based on single variables in explaining species richness. In the HDM, the association between heterogeneity and species richness is stronger at larger scales.
• Our findings suggest that high environmental heterogeneity provides suitable conditions for the diversification of lineages in the HDM. Nevertheless, habitat heterogeneity alone cannot fully explain the distribution of species richness in the HDM, especially in the western HDM, and complementary mechanisms, such as the complex geological history of the region, may have contributed to shaping this exceptional biodiversity hotspot.

The bathymetric and geographical distribution of marine species represent a key information in biodiversity conservation. Yet, deep-sea ecosystems are among the least explored on Earth and are increasingly impacted by human activities. Environmental DNA (eDNA) metabarcoding has emerged as a promising method to study fish biodiversity but applications to the deep-sea are still scarce. A major limitation in the application of eDNA metabarcoding is the incompleteness of species sequences available in public genetic databases which reduces the extent of detected species. This incompleteness by depth is still unknown. Here, we built the global bathymetric and geographical distribution of 10,826 actinopterygian and 960 chondrichthyan fish species. We assessed their genetic coverage by depth and by ocean for three main metabarcoding markers used in the literature: teleo and MiFish-U/E. We also estimated the number of primer mismatches per species amplified by in silico polymerase chain reaction which influence the probability of species detection. Actinopterygians show a stronger decrease in species richness with depth than Chondrichthyans. These richness gradients are accompanied by a continuous species turnover between depths. Fish species coverage with the MiFish-U/E markers is higher than with teleo while threatened species are more sequenced than the others. "Deep-endemic" species, those not ascending to the shallow depth layer, are less sequenced than not threatened species. The number of primer mismatches is not higher for deep-sea species than for shallower ones. eDNA metabarcoding is promising for species detection in the deep-sea to better account for the 3-dimensional structure of the ocean in marine biodiversity monitoring and conservation. However, we argue that sequencing efforts on "deep-endemic" species are needed.

Background: Biodiversity exists at different levels of organisation: e.g. genetic, individual, population, species, and community. These levels of organisation all exist within the same system, with diversity patterns emerging across organisational scales through several key processes. Despite this inherent interconnectivity, observational studies reveal that diversity patterns across levels are not consistent and the underlying mechanisms for variable continuity in diversity across levels remain elusive. To investigate these mechanisms, we apply a spatially explicit simulation model to simulate the global diversification of tropical reef fishes at both the population and species levels through emergent population-level processes. Results: We find significant relationships between the population and species levels of diversity which vary depending on both the measure of diversity and the spatial partitioning considered. In turn, these population-species relationships are driven by modelled biological trait parameters, especially the divergence threshold at which populations speciate. Conclusions: To explain variation in multi-level diversity patterns, we propose a simple, yet novel, population-to-species diversity partitioning mechanism through speciation which disrupts continuous diversity patterns across organisational levels. We expect that in real-world systems this mechanism is driven by the molecular dynamics that determine genetic incompatibility, and therefore reproductive isolation between individuals. We put forward a framework in which the mechanisms underlying patterns of diversity across organisational levels are universal, and through this show how variable patterns of diversity can emerge through organisational scale.

Environmental DNA (eDNA) metabarcoding provides an efficient approach for documenting biodiversity patterns in marine and terrestrial ecosystems. The complexity of these data prevents current methods from extracting and analyzing all the relevant ecological information they contain, and new methods may provide better dimensionality reduction and clustering. Here we present two new deep learning-based methods that combine different types of neural networks (NNs) to ordinate eDNA samples and visualize ecosystem properties in a two-dimensional space: the first is based on variational autoencoders and the second on deep metric learning. The strength of our new methods lies in the combination of two inputs: the number of sequences found for each molecular operational taxonomic unit (MOTU) detected and their corresponding nucleotide sequence. Using three different datasets, we show that our methods accurately represent several biodiversity indicators in a two-dimensional latent space: MOTU richness per sample, sequence α-diversity per sample, Jaccard's and sequence β-diversity between samples. We show that our nonlinear methods are better at extracting features from eDNA datasets while avoiding the major biases associated with eDNA. Our methods outperform traditional dimension reduction methods such as Principal Component Analysis, t-distributed Stochastic Neighbour Embedding, Nonmetric Multidimensional Scaling and Uniform Manifold Approximation and Projection for dimension reduction. Our results suggest that NNs provide a more efficient way of extracting structure from eDNA metabarcoding data, thereby improving their ecological interpretation and thus biodiversity monitoring.

Arctic fjords are experiencing rapid environmental shifts due to climate change, which may have significant impacts on marine biodiversity and ecosystem functioning. However, the impact of climate change on fjord biodiversity is difficult to quantify given the low accessibility and high cost to sample these areas. In this study, we sampled locations from inside to outside an Arctic fjord and used environmental DNA metabarcoding to assess how the biodiversity of fish and eukaryotic plankton communities relate with environmental conditions. We detected a total of 12 fish taxa and 872 MOTUs for eukaryotes and found marked gradients of temperature and salinity driven by the distance to the glacier at the terminal part of the fjord and depth. Eukaryotic richness was mainly associated with lower temperature and chlorophyll a. Moreover, co-inertia analyses showed a shared structure between eukaryotes assemblages and the environmental gradients. A partial association between eukaryote and fishes suggest a potential shared effect of environmental gradients among these taxa. Our findings provide a baseline for future studies to assess how these assemblages may be impacted by ongoing environmental changes and highlight how fjord ice loss and warming might shift environmental gradients and species distribution under climate change.

Mesophotic marine ecosystems are characterized by lower light penetration supporting specialized fish fauna. Due to their depths (−30–−150 m), accessibility is challenging, and the structure of mesophotic fish assemblages is generally less known than either shallow reefs or deep zones with soft bottoms which are generally trawled. Environmental DNA metabarcoding from seawater filtered in situ could improve our ability to monitor the diversity of mesophotic ecosystems. Here, we developed and tested a submersible standalone pumping device allowing targeted marine water filtering to explore the biodiversity of two mesophotic ecosystems, one temperate along the Provence coast in the North-Western Mediterranean Sea and one tropical at the seamount La Pérouse in the Western Indian Ocean. We filtered water samples from depths ranging between 0 and 200 m in the Mediterranean Sea and between 60 and 140 m in the Indian Ocean and applied a metabarcoding protocol using the teleo primer pair targeting the 12S mitochondrial rDNA (Actinopterygii and Chondrichthyes). For both study regions, our eDNA surveys were able to recover highly diverse fish assemblages, and the compositional analysis of eDNA samples showed both a marked signal of fish compositional turnover and overlapping taxa between depth zones. Further, we observed that a substantial number of species were found in samples collected in depths beyond their reported depth range suggesting an underestimation of species' depth tolerances. eDNA metabarcoding should thus complement existing knowledge of species' geographic distributions across space and depth. Overall, our results demonstrate the potential of eDNA metabarcoding for future mesophotic surveys as it allows fast and broad biodiversity assessment.

Elasmobranchs (sharks, rays and skates) are among the most threatened marine vertebrates, yet their global functional diversity remains largely unknown. Here, we use a trait dataset of >1000 species to assess elasmobranch functional diversity and compare it against other previously studied biodiversity facets (taxonomic and phylogenetic), to identify species- and spatial- conservation priorities. We show that threatened species encompass the full extent of functional space and disproportionately include functionally distinct species. Applying the conservation metric FUSE (Functionally Unique, Specialised, and Endangered) reveals that most top-ranking species differ from the top Evolutionarily Distinct and Globally Endangered (EDGE) list. Spatial analyses further show that elasmobranch functional richness is concentrated along continental shelves and around oceanic islands, with 18 distinguishable hotspots. These hotspots only marginally overlap with those of other biodiversity facets, reflecting a distinct spatial fingerprint of functional diversity. Elasmobranch biodiversity facets converge with fishing pressure along the coast of China, which emerges as a critical frontier in conservation. Meanwhile, several components of elasmobranch functional diversity fall in high seas and/or outside the global network of marine protected areas. Overall, our results highlight acute vulnerability of the world's elasmobranchs' functional diversity and reveal global priorities for elasmobranch functional biodiversity previously overlooked.
